MMC was just rushed. writers later figured out making her fly like that was unrealistic to what they’d typically do and thus her ability to fly was changed to what you saw in the movie.

Personal Headcanon: Twilight flew for the first few minutes out of instinct, realized shortly after that she doesn’t know how to fly, immediately became inept at flying, and now needs to be taught how to fly like a 2-month-old pegafilly.
 
Cue episode where Rainbow Dash teaches Twilight how to fly.
