It’s kind of like “I’m sorry that I could never help you,” in the sense of noticing that behind their veneer of cruelty and hatred, there lies an emptiness… beyond which there only lies more of those twisted desires, and love, happiness, and friendship will never be enough to fill the void for them, and so Twilight could’ve looked sad because she knew that for a fact.

Well Chrysalis is already went insane after she lost her Kingdom.  
After Twilight and her friends manage to escape she also said that she’s not going to do anything to the wendigo, she want them to turn Equestria into a snowy wasteland after that by then most creature will probably turn into ice
 
I bet they don’t even know how to destroy those ancient creature.
 
Also look at Twilight face when Chrysalis screaming at them. She truly don’t know what to do with them.

Yeah, definitely. Her mind has essentially snapped, and there’s no chance of ever getting enough sanity back into it to accept friendship and complete her metamorphosis like the rest of the Changeling Swarm has gone through.

Cozy and Tirek were terrified after losing their supercharged states and knowing they were horribly outnumbered by every creature allied with Equestria. Chrysalis, however, just did not accept they had lost again and would continue to lose if they continued to stand against every creature and wanted to conquer the land for their own benefits. That could have been her insanity talking since we know she was still somewhat crazy after losing her Swarm thanks to Starlight.
