The clone is the Twilight that we’ve seen throughout ALL of the logs until now. At some point before Log 1 even happened, Twilight must have been doing some tests with the mirror pool. Much like how the Pinkie clone’s driving thought was ‘fun’, Twilight’s clone’s driving thought was ‘experiment’.

I feel like I’m the only one who understands what’s going on…kind of…  
Twilight does some wierd experiments on her friends, they all run away or have random things happen to them that results in their disappearance, Trixie shows up, Twilight jokingly messes with her, then she realises she was acting like a bit of a douche, and now we’re here.
