You mentioning the fact that even if they were “magical constructs” but still alive and sentient reminds me of how scientists will debate the definition of alive and rethink how to look for signs of life.  
But now for some rambling.  
It’s like if some pony who lived alone for twenty years because they had a immense fear of being in public suddenly found a job with a pony who is strong, but reckless with magic.  
The magician creates a golem to perform manual labor and shapes it in the image of a earth pony.  
Once the tasks are completed the magician gets distracted by a changeling invasion and helps out the Equestrian Army by summoning thousands of shotguns and leaves them scattered all over the place.  
In the mean time the lonely assistant pony stays in the lab with the golem and slowly forms a bond with it, having completed all of the tasks assigned by the magician the golem reveals that it actually is the soul of a demon who lost its body and was hoping to redeem itself by helping others and offers to help the lonely pony lead a more meaningful life.  
But suddenly the magician finds the two “Oh its my golem! I don’t need you anymore, can’t have you wandering around like this.” and unsumons the golem, leaving it grumbling into clay in front of poor pony.

Man, when you really consider the now somewhat unstable and insane Chrysalis is dragging around the remains of a killed former ally and cuddling it for comfort. The honestly dark stuff this show gets away with, like when Samurai Jack got away with tons of gory scenes because it was “technically not blood, but oil” and the enemies were “technically just robots” XD

It was a pretty dark resolution that painted the characters in a pretty negative and terrible light. Even that none of them questioned whether the clones had real sapience or not was pretty disturbing. It stands as the most evil thing done in the series as far as I’m concerned, like even the worst of the villains didn’t just line up a bunch of innocent ponies and kill them for no real reason, going from laughing about it to being bored that it was taking too long. I’m seriously amazed that none of the writers had any qualms with it, like they must have never seen any movies like Bladerunner or Short Circuit, or read The Diary of Anne Frank; that episode is the only time I was ever seriously disappointed in the writers, like I seriously and honestly hate that episode’s resolution with every fiber of my being :C

I never thought them being “magic constructs” made any difference. They felt, they lived, they learned, they thought, therefore they were living creatures no different than ponies. To me, pointing out they were “made from magic” is like pointing out the ponies are “made of meat”. I think them being so sufficiently indistinguishable from the real thing that Twilight needed a test to separate them was proof of that. Besides, the ponies are inherently magic, like it’s a natural part of their being that they are confirmed to not be able to live without, so the distinction of “magic constructs” vs “real ponies” doesn’t count for much in the first place. In that regard, “returning the magic to the mirror pool” meant irreversibly destroying their bodies and probably their consciousness, which at best is definitively death and at worse is a fate worse than death where they’re now trapped in limbo. Worse, is wiping out a group of ponies because they “weren’t real ponies, but inferior ‘entities’” is pretty in line with the core beliefs of the Nazis :/

Within the context of the episode I never got the sense that they were alive, just constructs made of magic drawn from the mirror pool. Twilight was simply “returning” that magic to the pool, however the spell she was using couldn’t distinguish between normal pony magic and mirror pool magic so the risk existed that the real Pinkie could have been sent there, but this wouldn’t imply the clones were somehow alive any more than a roomba is alive (both humans and roombas run on electricity, both ponies and clones run on magic.)
 
But with the appearance of one of the clones in a later episode, seemingly leading her own life with a successful career, it does support the hypothesis that the clones really were all alive which makes that episode in hindsight a whole lot more disturbing. Then again, there’s a LOT in this show that is extremely disturbing if you think too hard about it. I don’t think the writers think that hard about it, because they don’t expect their target audience to. This happens in a lot of cartoons intended for kids, complex topics often get glossed over in a way that can lead to some real fridge horror for any adults watching.

I was rather puzzled how they chose to resolve the end of the pinkie pie mirror pool episode, it’s like, if you bring life into the world, even if all of those Pinkie clones were created using magic, they were all still alive like any other Pony, right? It did seem like quite a stretch to go the route of “we have to resolve this in ten minutes before the episode ends!” I’m pretty sure if they could have allotted more time for that episode they could have found a better solution for all of the clones, like get them to calm the buck down and find them jobs somewhere… Who knows.

Speaking of nicknames, I still can pin down some good ones for Mean Fluttershy, Mean Rarity, and “Mean” Rainbow Dash here.  
Party Pooper and Rotten Apples are the most obvious ones, and ‘Squish went with Evening for Twilight.  
Going off their cutie marks doesn’t help either, though Dash’s almost looks like a waterfall to me…

I suspect it might not be the final end for Mean Twilight, in any case, even if we’re going with her perishing. It wasn’t just any log that appeared…
 

 
(If she never gets revived from that log, and it doesn’t get destroyed either, then if Chrysalis is still around after the finale… perhaps it could be brought up later)

I will believe that Mean Twilight got away until the show, in no uncertain terms, says “Mean Twilight Sparkle was killed along with the other clones”. If every anime, video game, and cartoon ever that had a character, especially a villain, who could teleport have taught me anything, it’s NEVER trust the “death” of a character who dies in a blinding flash of light and could teleport :P

I basically have no set timeline or “canon” of my own. I sort of just pick and choose whatever did or didn’t happen as I see fit on an image by image basis :D
 
Though I guess we could say both Mean Twilight’s exist. She teleported away mid-draining by the tree, leaving the pony one with very weak normal unicorn levels of power, while the power that was drained from her managed to reconstitute itself as the goo Mean Twilight :P

Party Pooper is how I refer to Mean Pinkie Pie, Taffy is the Mirror Pool clone who got away, and Evening is Mean Twilight Sparkle. Badumsquish made at least 2 versions of Mean Twilight Sparkle. One version is laying low with Taffy, another version is made of goo.

I don’t think any of them really deserved it (they did far less than every single reformed character on the show who was forgiven with open arms), but I’ll admit the tree probably did what it had to do in the heat of the moment to most of them. Except for Dashie just sat there and she didn’t do a single antagonistic thing the entire episode D:
