Overall, it would Need several Sub-mods, to make an authentic recreation of equestria.  
The mine Little Pony mod is a good start, but last time i checked, there were only a limited number of Pony Skins. It would be better, if it came with an in-game character Editor, with all different Body types, hairstyles etc being seperate Building blocks, that can be dyed independently of each other, for a night infinite number of combinations.
 
Also for hud-changes, i would add Stamina and Hydration meters to Health and Food. There are already mods that use similiar mechanics so its definitely possible.
 
As for spellcasting, it would be neat, if one could write their own spells. Eternal darkness had a system, where you combine different runes into spells. There were even optional items called codexes, all they did, was to tell you the meaning of every rune. Basically, each spell is a basic sentence with a verb, noun and adjective. Absorb-Self-Red is a healing spell that restores health, Absorb-self-Green restores Sanity. Protect-Area-Anycolor creates an elemental barrier on the ground, based on the Color, whereas Dispell-Area-Anycolor removes those fields, while Protect-Self-Anycolor creates a Shield around you, that allows you to stay mobile. By using logic, one could figure out the possible combinations and deduce the effects of each spell, before the game told you.
 
Also, ponies dont just fight and craft spells. Farming and cooking are also a big deal. Luckily games like harvest moon, Rune Factory already have pretty awesome farming concepts, so there is really no point to trying to improve on that. For the cooking part, i´d go more with the breath of the wild, which had a pretty flexible cooking system. Like, dont you hate it, when you try to make mushroom stew, but cant, cause you can only find shrooms of one color? Why cant just any combination of mushrooms be used, and the type and number of mushrooms only change the effects it has, like, brown ones give more saturation, red ones increase the rate of health regenerated and green ones boost stamina?
 
But since harvest moon and rune factory have ranking systems for ingredients and food, one wouldnt be able to stack c-class apples and S-class apples, so the mod also needs barrels, crates and carriages for moving around all the stuff.
 
For crafting weapons, tinkers construct is already a Pretty good mod. It just Needs compatibility with equestrian crafting materials
 
 
Lastly Cutie-marks! I think, a good implementation would be, if we use the badge-system from paper mario. If you perform social links with various ponies, through presents etc, you can unlock cutie-marks, which give you small bonuses, while equipped. Each player could have a seperate inventory, like an enderchest, where their marks are stored. But instead of using badge points, to limit the number of marks, that can be active at any given time, the players enchantment level determines the maximum. Like, while your level is at 30, the marks in your inventory will activate in sequence, untill that number is reached. Like for example, a flyers cutie mark can do things, like increase your flight speed, or decrease the stamina cost for flying, while a farmers cutie mark can give a bonus for harvesting crops. A chefs cutie mark could increase the chance of bonus effects for cooked meals (Like, how cooking during the blood moon in botw can strengthen the effects of your food). Each mark gives only a small effect, but the effects of multiple copies of the same mark can stack. But only the first mark will Show on your Pony. In pvp, one could deliberately place a different cutie mark first, to confuse the enemy, over what Talents you actually use, so i think, that the first mark in sequence should get a Discount, like a powerful Talent, that normally Costs 8 Levels, only takes 4 in the first spot, to encourage honesty?
 
Death would still reset your enchantment level, which would mean, that youd temporarily loose all your cutie mark effects, untill your level inreases again.

We just Need someone with the skill and time to do it.  
Id love to, but sadly i dont know anything About programming mods.  
I spent the last few years of my life scribbling down ideas though.
 
Like, most mods just add Mobs like spikezilla, who have lots of Hp, but not much else going for them.  
The Mobs that are already in the game work, cause they each work differently. Enderdragon is a interesting fight, cause he has his very own Arena with Crystals that heal him. Elder Guardians are fought underwater, and Prevent you from mining.
 
Like, cockatrice would be a nice Addition. One could repurpose the mechanic, that Angers enderman, when you look at them, to grant cockatrice the ability to petrify you, if you make eye contact, like, inflict slowness and weakness, unless you are already affected by blindness.

There should be an actual mlp mod. I mean, there is one that changes your model into a Pony, and one that ads Mobs like spikezilla…, but that one lets you also craft a Million atk sparklesword from twilights cutiemark.
 
But there is no mod, that actually works as a full fledged Survival mod.
