I always assumed was based on the color either in their eyes or in their cutie mark.
Except in the case of Sweetie Belle and Rarity.
And as I just reconfirmed too myself, Twilight Velvet has magic the same color as her kids’ despite her light blue eyes – which might just indicate that magic color runs in families.
Luna’s eyes are sea-green and her magic is deep blue; Cadance’s eyes are pink and her magic is sky blue; Sunburst’s eyes are blue and his magic is gold; Sunset’s eyes are green and her magic is red; Starlight’s eyes are indigo and her magic is blue-green.
Not always the case. Starswirl’s eyes are yellow and his magic is white. Celestia’s eyes are lavender and her magic is gold.
Yes it was always purple, no it does not match eye color. It is never really explained in the show what determines magic color. Though one episode of the audio show Doctor Whooves and Assistant gave an interesting explanation where color comes from the main color of a cutie mark, but can be changed to the users preference.
