I think the main characters (and some secondary characters) in both universes (FIM and Eg) aren’t the same, and so are their relationships (Fluttershy is close to Rd here while in mlp Fluttershy is closer to Discord, same for Aj/Rd and Rt/Aj)  
And while I tend to view Rd and Fs’s relationship as sisterly in FIM, I think they’d actually be a nice couple in Eg :)

Why does any of this matter? Like really, why does any of this require debate? None of the main cast in EG or FiM is in any sort of canon relationship with the sole exception of Sci-Twi. And despite her confirmed straightness and her relationship with Timber Spruce people keep insisting that Sciset is a real thing when both are straight.
