That, or Celestia was pregnant at one point within that 1,000 year life span, and disguised herself as Nightmare Moon, when somepony refused to let her have sweets. Of course she got her sweets in the end after joking she would gobble the pony. Then of course word got around, and Nightmare Night became a thing.
Who's the child and the father?...... no idea.
But all the royal guards (minus Flash Sentry, the Crystal Guards and the Orange guard in the season 4 premiere) being Celestia's children, it would explain why we see some alicorn royal guards. Perfect guise to hide the fact they're her children. Why do you think we saw none in the movie? Celestia already knew trouble was afoot already, and got them out of harms way.
As for the father....... I got nothin.
