Chrysalis made evil clones of the mane 6 so they could use the Elements of Harmony, but they turned on her, and when the Tree sensed they were not the real mane 6, it disintegrated them before evil Twilight could finish her off

Because Mean!Twilight was exactly like Cozy Glow; she saw friendship as a source of power, that is to say, as a means to an end, sans any true concern for her “friends.”
Yes, Twilight is very good at magic, but she’s also supposed to represent the magic of friendship. Mean!Twilight? Well, she’s more representative of selfishness if anything.

It would probably be like the Psycho Rangers episode of Power Rangers: Lost Galaxy where, after being defeated again, Psycho Pink survives to fight again.

Oh… Wasn’t that the whole sub-point of the episode? Fans wanted to see the Discorded versions of the Mane 6 again, so they brought them back in a Nemesis Prime-esq fashion as evil clones.
People who want to see the Mean 6 again.
