They **won't** ruin Fluttershy _***or*_** Twilight.
 
Firstly, these concepts aren't final and most likely will change before G5 rolls around (which won't be until at least a couple more years, if not later)
 
Secondly, the Twilight and Fluttershy in My Little Pony: Friendship is Magic will be completely different characters from the Twilight and Fluttershy in the next installment of the My Little Pony franchise; Hasbro just reuses names of ponies forin MLP for the same reasons they reuse names of characters in Transformers
 
Finally, if the next iteration of MLP _*does_* ruin the names of Fluttershy and/or Twilight (or any of the other characters for that matter), Hasbro would lose a large amount of profit and potential for profit growth, so they'd want to avoid that at all costs
