Have you ever heard of a game called “Class of Heroes”? Likely not, as it didn’t sell that well stateside or in Europe, so 2 and 3 were Japan exclusives, iirc. I get my interpretation of how human/pony interbreeding works from there:
Here we have the “Ten Races”: Humans, Elves, Dwarves (who actually have doglike features), Sprites (Like small foot tall fairies), Halfings (resemble human children, even as adults), Erdgeists (Earth spirits who possess animate dolls to interact with the other nine races), Felpiers (basically anime cat-girls and cat-boys), Drakes (human-esque beings with some dragon features and are always large in stature), Celestians (A human-esque race descended from Angels), and Diablons (a human-esque race descended from demons). The game is about a school for adventurers. The Class President, Max, is a Celestian, and the “Boss”, Tax, a delinquent, is a Diablos (singular form of Diablons). Turns out, they’re blood brothers, with their parents being one Celstian and one Diablos. In CoH, it’s a 50/50 chance for the child to be pure-blooded of either the mother or the father’s race.
In my works, I treat human-pony unions the same way: 50/50 chance of a foal or a baby. I liked the idea and ran with it. There’s another way of seeing things.

Technically, there are some ancient depictions of horse headed humanoids you can retroactively describe as anthro.
If you’re more general, the Egyptian gods are mostly depicted as anthro, but since those depictions weren’t meant to be literal, would qualify more as fursonas for the gods.

If it were any other pony, maybe not. But this is Lyra Heartstrings. According to official character bio cards accompanying some of her official merchandise, she’s incredibly interested in the stories Twilight has about her adventures on the “other side of the mirror” (aka: the human world). Since Twilight attended a human high school during that time, maybe she learned about human biology in a class. Or maybe she studies it from books on that side to help her better understand her new form. Either way, she’d have likely run across human reproduction. Lyra might’ve asked for the details on it, and if she could manage to get the info from Twilight, she’d have all she needed to be able to transmute a pony egg cell into a human one. And as for making human sperm become pony sperm? She’s already a pony! That knowledge is in books in her world already!
Now, as for size? How can you prove it’s too small? What if transmutation is no respecter of size? We already saw it doesn’t respect mass (there’s no way a mouse has the same amount of mass or matter as a horse (which, as we saw, is larger than a pony)), so why should size matter in this case, either? We’ve never seen any true limitations on transformation. (And if there somehow was, she could ask Discord for help. He takes your precious logic and removes it entirely).
Still, cut it out with the logic crap. I’ve said it before, and I’ll say it again, seeing as you guys just don’t get it.:
Magical talking pastel-colored ponies already are illogical! Trying to apply logic to the illogical just ruins everything! Take your real world logic somewhere else, like, say, THE REAL WORLD?
