I’d love to say “yes” and call it a day, but no. There’s nothing subtle about it, if anything, it’s somewhat exaggerated.  
Subtle animation is a barely perceptible one, like grass gently swaying in the background.

I’ll try and put this nicely.  
As a person who is also on the spectrum I understand it was a joke and it doesn’t bother me because he wasn’t talking to me and I knew what he said was only intended for emphasis. Yes, it was barely humorous hyperbole, Just like every other petty insult on the internet, and like everyone else on the internet you have to learn to let things roll off your shoulder.
 
Don’t blow this comment section up into a contest of who’s the most offended over someone implying something again, It makes us all look bad and it is absolutely not worth the effort.

As someone else on the spectrum… yeah, the tone was what I took issue with.
 
Objectively speaking, yes, there’s nothing even remotely subtle about the body language in this scene. If Twilight and Starswirl were telegraphing their emotions any more obviously than they are now, they would probably be holding up literal signs saying what they’re feeling.
 
However, at least to me, the way things were phrased (especially taking the poster’s later arguments into account) really made the comment come across in a pejorative way. It might be personal bias, because that’s how I’ve often heard that phrase used, but from what I got you could have substituted “on the spectrum” with “an idiot” or “mad” without disrupting the tone of the sentence.
 
On a completely unrelated note, difficulty in reading emotions isn’t by any means limited to the autism spectrum – there’s a great variety of reasons, up to and including a poor history with socialization, for why someone might have difficulty reading other people’s emotions.

Eh, as someone ‘on the spectrum’, assuming I’ve got the right spectrum in mind… It could be taken as an insult, but personally, I kinda agree:  
The body language isn’t particularly subtle here.  
If you think it’s subtle because you have to pay close attention to notice it, even when watching them and not other distracting parts of the scene, you probably have some trouble interpreting body-language.  
That’s not 100% proof you’re on the spectrum, but as far as armchair psychology goes it’s ‘up there’ in terms of evidence - certainly more evidence than like half the self-diagnosed Aspergers out there on the webs.
 
But it might have been better to rephrase it a bit, especially when people didn’t either go ‘Yeah, you’re right’ or ‘No, you’re wrong, and this is why’, but instead essentially went ‘I don’t get it, but I don’t like your tone…’

My concern with Star Swirl isn’t that he was trying to save the world while being a jerk - he was trying to save the world, so I can’t fault him for that - but rather that from what we’ve seen, he tends to judge ponies without actually pausing to consider the contexts. After he met Twilight, she was just the annoying alicorn who undid his spell, and after the whole Stygian affair he immediately jumped to “trying to steal our powers, let’s exile him!”.
 
Dude is massively competent, but he doesn’t really seem like the kind of pony to actually listen to other people when they’re trying to tell him things - he makes an assumption, and then for him that assumption is true, because he’s motherbucking Star Swirl the Bearded.

I know. And it’s hyperbole. You know, that thing where someone says something outlandish and you call them mad even though you know they’re most likely not? I know some of the subtlety tends to get lost from written communication without being able to intone or gesture, but I thought it was self-evident enough.
