That’s actually an very interesting question. The Apple Parents’ disappearance would’ve been known throughout Ponyville not long after it happened. Even if Granny Smith or the Apple siblings refused to talk about it, the fact that Big Macintosh and Applejack were doing all the farm work and their parents were nowhere to be seen would’ve been a big tip-off that something terrible had happened.
 
My guess is, like the mystery surrounding Grand Pear suddenly departing Ponyville and leaving his daughter behind (the whole story only being known to a couple ponies outside the Apple family), the Apple Parents’ disappearance was one of those things Ponyville just avoided talking about. Every small town has its scandals.
 
Now, would any of the other Mane 6 have known Applejack’s parents? Unlikely, actually. Rarity might have, but her family were townsponies not farmers, so it’s unlikely they and the Apples would’ve had many dealings with each other. Fluttershy and Rainbow Dash moved to Ponyville from Cloudsdale, and Pinkie Pie from her parents’ rock farm, some time after they got their cutie marks–the Apple Parents may have been gone by then. Twilight Sparkle, of course, was still a student in Canterlot and didn’t arrive in Ponyville until long afterward.

We don’t know when she moved to Ponyville, though she was apparently still a filly when she threw the party that inspired Cheese Sandwich, and the surroundings of that party don’t look like the area around the rock farm.
 
In any case, whose saying this takes place in Ponyville? Maybe Pear Butter is visiting the town nearest the Pie’s farm for whatever reason and ran into Pinkie there.
