Are you not paying attention? Do I have to keep repeating the same points until you get them? The whole point of the times they are a changeling was that people shouldn’t discriminate against thorax just because he’s a changeling, and him being a traitor would have completely gone against that message. And as for Keep Calm and Flutter On, no, this is not the same plot at all. KKaFO was all about reforming discord and teaching him how to be a good friend, TTTAaC was about not assuming every member of a race is evil. Thorax never needed to be reformed because he was already good, so the plots are not the same in the slightest.

And I’m saying Changelings have a reputation for deception. Perhaps Thorax’s deal was that Chrysalis had hit upon the idea that Ponies, like flies, are easier tempted by honey instead of vinegar.  
I mean, come on, it’s right in their name.

Ok. here’s my argument. It would have ruined the message of the times they are a changeling. The whole point of that episode was that people shouldn’t discriminate against thorax just because he’s a changeling, and him being a traitor would have completely gone against that message.

Because it would have fit the invasion plot perfectly. Thorax would be the vanguard preparing for the take-over in earnest. The Genestealer Cult to Chrysalis’ Tyranid Swarm, if you will.  
For that matter, there was no indication that the swarm had any issues with their arrangement in the past. A lifetime raised on evil can’t be unraveled by a two minute revelation from a deserter who might not even know what he’s on about.

It would have been hilarious in hindsight if Thorax’s Heel-Face turn was a setup for the invasion we got in the finale, and Thorax turned out to be a traitor all along.  
But no, the suits needed a new toyline, so out goes one more interesting villain.

Imagine how well it’d go if the Crystal ponies and the Rubies all met and had to face off in a game of wits.

The really preposterous thing is that the Crystal Empire guards didn’t take Spike, a national hero, seriously when he said he’d met the changeling. Then they all suddenly trusted him after he sang for a bit, not considering for a second that he might have been a changeling himself despite having mentioned there might be an army of them nearby. Then Cadance offered Thorax her baby.
 
After this episode, I think even the Rubies from Steven Universe are smarter than anyone native to the Crystal Empire. And more emotionally stable besides that.

Ultimately they have 20 minutes to get a story out so they had to take shortcuts on certain factors - such as complex ways to trick ponies into thinking it’s not a changeling. That’s the real reason. But for the sake of argument they could just trust Twilight enough to go with her judgement.

Twilight has been shown to be incredibly trusting, especially of Spike.

I think the Crystal Ponies are just hella more suspicious of… basically anything that moves suddenly or makes a loud noise than regular Equestrians. They’re like a nation of Fluttershys.
 
It is kinda odd that Twilight would be that quick to hop on the Crystal Hooves Train given that her suspicions were the only thing that saved the day the last time Changelings were hanging around Princess Lovebutt.
