Personally, I would have preferred that they use the Baby Cakes model for newborn Applejack and Flurry, and switch the Cakes to the new model.
 
But then they wouldn’t have been able to fit the disgustingly oversized wings and horn on Flurry. Oh no!

Going to be honest here, I prefer the new design over the old. The cake twins are still cute, but the eyes… eh, never cared for them. I like the effort they’ve put into the newer versions.

We know Baby Applejack had normal eyes in her birth certificate photo. We also know Flurry Heart has normal eyes.
 
Every other baby foal, including Baby Applejack after the day of her birth, had normal eyes.
 
Going back to the first statement, we know Baby Applejack had normal eyes in her birth certificate PHOTO. And we also know Flurry Heart lives in the Crystal Empire, in a palace made entirely out of crystal, with a magical crystal in the base, and glowing roadways when the ponies nearby are happy.
 
So the most reasonable conclusion is that foal eyes look different because we’ve almost always seen them in bad lighting. (MDW foal under the pram shade; Baby Applejack under a table; Cakes in a nursery or a dark and spooky house.) Under a camera flash or surrounded by light-channeling crystals, their eyes look normal.

I’m not a fan on how they have suddenly forgotten how baby foals are like.
 
Flurry and Applejack look like about a year old in the latest pics. While Pound and Pumpkin should be looking like them nowadays.
