When they showed Applejack’s baby picture from her birth certificate in The One Where Pinkie Knows she had normal eyes too. So it’s just an artstyle change in the show.

Art styles change; the dots for eyes weren’t received all that well, I believe. Plus the cakes were designed more for “baby nincampoops” while Flurry was designed more for “highly concentrated cute”.
