Who says any of these characters are perfect beings? They have flaws which they must see and overcome, and that’s what makes the show good.

The thing is that Twilight was decidedly NOT being scientific in her studies of Pinkie Pie. She was attempting to Deny the Antecedent, which is a logical fallacy.

We try to make characters similar to real people, so they MUST have flaws, they MUST be a bit inconsistent sometimes, and they MUST fuck things up, just like we real people do.
