Chrysalis, Tirek, and Cozy Glow have absorbed the magic of every powerful creature (save for Twilight and Starlight), have become all-powerful, have destroyed Canterlot, presumably killing countless royal guards and everypony else who was in the castle at the time, have turned everypony against eachother before that backfired, and undid everything else Twilight and her friends had done. All of the nations of the world were nothing compared to their power. The legion of doom had won. Equestria has fallen.
Just as the three villains were approaching Twilight and her friends, ready to kill her, Twilight flies up and says “ENOUGH! Because of you, I almost lost my… …The real magic has always been right here! And the more who understand how powerful friendship is, the stronger we will all be! Together!”
Twilight and her friends fire their giant rainbow of light, but Cozy Glow grabs the bell and uses it on the rainbow, absorbing all of the friendship magic as Twilight begins to scream in pain. Having lost the most powerful magic of all, all of the ponies and creatures who were lifted in the air fall. Some of the creatures who could fly were able to save those who couldn’t. Other creatures fell to their death. Twilight was now weak and powerless as the bell had not only absorbed the magic of friendship. It had absorbed her alicorn magic as well. Twilight lied there helpless against the three villains. Her friends rushed to her, hoping she’s okay, but she’s hurt really bad and can’t stop crying. She has failed. Everything she has ever done was all for nothing.
Chrysalis, Tirek, and Cozy Glow begin laughing.
“Not even your magic of friendship can stop us!” Chrysalis said.
“All the magic of equestria, trapped in Grogar’s bell, now belongs to us!” Tirek said.
“We’re the most powerful beings in the world!” Cozy Glow said.
The three villains then combine their magic to kill Twilight Sparkle and her friends. Chrysalis then steps up and delivers a speech to the world:
“Attention Equestria! Twilight Sparkle and her friends are no more. Equestria is under new rule now. From now on, Tirek will rule the earth ponies, Cozy Glow will rule the pegasi, and I will rule the unicorns. You will all bow down to us and worship us three times a day. Anyone who resists will be destroyed. All living creatures bow down to your new masters.”
“Not even your magic of friendship can stop us!” Chrysalis said.

The three villains then combine their magic to kill Twilight Sparkle and her friends. Chrysalis then steps up and delivers a speech to the world:

Every creature, including Spike, Discord, all of the remaining Alicorn princesses, the pillars, the student six, and Starlight Glimmer, bow down to the three villains.
“Queen Chrysalis” Starlight said. “Shining Armor and Cadance are still out there.”
“Really.” Chrysalis said to her. “I’m impressed, Starlight. You know, I might not destroy you after all. Cadance and Shining Armor are no threat to us. The magic of Equestria belongs to us now!”
“Really.” Chrysalis said to her. “I’m impressed, Starlight. You know, I might not destroy you after all. Cadance and Shining Armor are no threat to us. The magic of Equestria belongs to us now!”
The three villains then used the bell to transport themselves to the Crystal Empire. One moment later, they returned with Shining Armor, Cadance, and Flurry Heart in chains. The villains laugh, knowing that they have won.
One moon later, all of Twilight’s old friends are still worshiping the villains, having decided that friendship wasn’t the way and that Twilight was wrong about everything. Celestia, Luna, Discord, and all of the pillars were locked up and scheduled for execution. Starlight Glimmer was spared and moved back to her old village, which is now populated by unicorns exclusively. The villains continued their rule for decades until the three of them died from old age. Equestria remained divided for millennia.
Thousands of years later, Sunny Starscout and her father, Argyle Starshine, successfully resurrect the three villains and give them back the magic in Grogar’s bell so they can continue to rule forever.
