I have had 5XX issues with a Complex Hide Filter before, but in my case, it was that I had too long a line and [it was suggested that I split the filter into multiple lines](/forums/meta/topics/report-site-bugs-here?post_id=4782841#post_4782841).
...which seems like the opposite of what you're saying, where it seems like *too many* lines is causing a problem, but perhaps that's not actually the cause, and one of the lines you've tried deleting was too long?
