Because the “just following orders” thing is most associated with NAZI.
Also koffing is a gas machine so if NAZIs were a bad guy team that would be pretty standard.

I mean, it’s far from just something that happened with Nazi soldiers, it’s just that people didn’t notice it until the Nazis were put on trial for their actions.

And to put it simply, pokemon are pets and can be trained to be attack dogs and the like. That’s the difference between pokemon and digimon: one are animals and others people from a different dimension.

That’s because the anime loves to create it’s own lore. At least Digimon keeps is consistent that digimon are sapient and can commit warcrimes at their own will.
