It is implied in the show in an episode where Applejack sees two shooting stars in the sky.  
I’ve also heard some storyboard artist state that they’re dead, but i can’t confirm. IMO, it would be best to just leave it up in the air for interpretation.

It just seem kind of bland that the ALL the main casts have great functioning families.  
They could have at least had one or two characters who either have no family or families they can’t even consider as. Variety would have been nice and would add complexity.

Hey Arnold had an entire sub-plot about a father seemingly losing his family in the Vietnam war, and the main character was a orphan raised by his grand-parents.

I think even Care Bears went on the “Step dad” angle in one of their episodes. It was an episode trying to get a kid to accept his adopted dad.
 
The Tom and Jerry movie mentioned Robyn Starling’s mother being deceased.
 
Hell, Pokemon anime used to openly state if someone is dead or not in the first two generations. While deaths remain a theme in some episode to this day, they are now more ambiguous about it.

The Ed, Edd, and Eddy movie had familial abuse. Courage the Cowardly Dog had some pretty fucked up shit in it. Dexter’s Lab had an entire episode that was basically nothing but bleeped swear words.

Digimon had it’s moments too, that surprisingly were kept almost unchanged in the dub. Like when Izzy’s parents were talking about getting a divorce while he was spying on them.

Anime doesn’t count, since it’s more fucked up to begin with. Even the most saccharine ones.
 
I remember watching Samurai Pizza Cats back when I was a kid, it was a cute pop-culture filled romp. Then watching the Japanese version as adult and catching all the amazing amounts of sexual innuendo, adult humor, and messed up shit.

Spongebob Squarepants and Fairly Oddparents I believe used to openly use the terms “kill” or “dead”, show death themes albeit in comic ways back when the shows were great. I do believe SBSP still tries to push the boundaries on cringey visuals, but nothing much openly dark.
