Most of those are more implications of the particulars of their behaviours, than actual interactions (with most exceptions being group situations and non-unique to the pairing), besides which, one could come up with a fairly populated such list for any pairing of the main six.
 
Looking at Rainbow Dash and Applejack, they’ve had a very obvious theme of competition/antagonism and mutual respect going, and the episode I named in particular, Fall Weather Friends, is entirely about their relationship (except for a touch of Twilight Sparkle giving a lesson).
 
Shipping has a lot to do, I think, with how easily/obviously and uniquely one can characterize a relationship (e.g. Rainbow Dash/Fluttershy is protectiveness, closeness (Fluttershy being the first Rainbow Dash goes to for most things if possible)). There are exceptions, of course, but that’s the main correlation I’ve been able to identify within the time I’ve been writing this post, since you brought the subject to my attention.
 
How would one characterize Twilight Sparkle’s relationship with Applejack, in terms other than “they’re good friends” (given that that obviously applies to any pairing of the main six)?
 
Personally, I’m a big fan of Applepie, but the most easily I can characterize their relationship is “serious vs silly” - but that works for Raripie and Twinkie as well, and Twinkie has other things going for it (intellectual vs mystery, fun-loving but inexperienced vs fun-loving and very experienced). And what would you know, Applepie has hardly any content for it.

See, this is why ships like Soarburn are so much better, absolutely zero episodes in the show that even have the same two characters in the same one at a time, and yet it has several very decent fics and hundreds of images making it adorable, and no drama of “My ship is more canon than yours!”
 
Rarijack was nice before it was popular, now raridash is better to me at least.

If they were going for pairs that have been paired up the most significantly, TwiJack has some of the highest amounts of interaction between the two in the whole series but it’s subtle enough to go unnoticed. Season 4’s gone down a little, but here’s a thing showing a lot of TwiJack moments in seasons 1 through 3.

Meh, that one’s a bit decisive due to people who like Rarity as their waifu, RariDash, and RariJack. So, for a long while, TwiDash might have been the single most steady ship but now people are probably getting tired of it.
