Well, teleporting takes a lot of energy. I assume that she wants to learn to fly because she wants to enjoy the journey, and that she also does it because it would take up less energy than teleportation. Also, she might feel as though she has to learn to fly because she’s an alicorn now.

I’d like to point out that the “camera” movements of this GIF match up perfectly to the movements in the actual movie. The slow wind back, then very fast and intense strike.

After the cockatrice backs down from The Stare, we see a pony that resembles Twilight walk up to Fluttershy & the CMC and she groggily asks “What happened? We assume that was Twilight. We then see the cockatrice slither off and an upside down Elizabeak is struggling to get out of the ground.  
This is not to suggest that I believe the real Twilight has canonically been impersonated. I’m only saying that there is a way to work an imposter Twilight theme into a fanfic using canon material.
