Can't we all get along?

Hmm, the bubbles suggest she’s underwater, but there’s tears, rainfall and no wavey mane or tail that suggest she isn’t…

Ahh, she’s not underwater; it’s an emotional metaphor for how useless she is in Hurricane Fluttershy. Those aren’t bubbles, they’re huge water droplets and she’s in the middle of the hurricane, hence the water “around” her and the top of the hurricane above. Fair enough.
