Earth pony magic is subtle, so subtle that the Earth pony doesn’t realize he or she is doing it. So, when it disappeared, they didn’t know it was gone. A big chunk of the plot hinged on Sunny assuming there were only two crystals, because as far as she knew only Unicorns and Pegasi had magic.

The ‘connection’ didn’t seem to manifest as any meaningful control.
Their connection to the earth, so they had to develop more scientific means to grow crops.
Mid-credit scene hints that we will find out in the upcoming special.
What did the earth ponies lose to begin with, except for friendship which they got back.
Yeah the whole “erf pones got nuttin!” is a good measure of who was paying attention to the mid-credits scene.
