If you happen to find Trixie in these locations with the essential items, you’re likely guaranteed to save her in the end:  
Once you slayed the Siren Gem & climb your way up to Luna’s private quarters, she’ll give you the Jewel of Open. With it, you must go back to your second save point, likely near the Garden Entry, to gain access through the sealed magic doors. Explore the 2 floor of the Garden area to find Trixie taking refuge in the lower left room quarter of the 2nd floor. When you meet her she requests you spare her a Water of Life.Go to the Save Point in the Library (the same area that led you to the Siren Gem). From there exit out of the room & climb the next floor above. Then go right to another room, where you’ll find Trixie, where she’ll requests you spare her 10,000 bits. She gives you an autograph in advance, but the autograph will be important if you’re level 1 capped.And lastly make your way to a save point in the lower region of the Abandoned Crystal Cave Mines, from there exit out, climb up & make another right. Then continue right in the fork of the road to meetup with Trixie. She requests you spare her ONE LEVEL of your Power.When you clear all of these errands, Level 50 or 99 cap recommended, you’re likely guaranteed to save Trixie from the Alicorn Amulet. If you can’t spare Trixie your Level 1, then be sure to equip the Autograph when fighting her later on.
