To be honest, I think the season 2 Luna is the same height as the season 1 Luna. The only difference is their hair. (In fact, originally in “Luna Eclipsed” they were going to use her original hair/mane, you can even sometimes see it like when she says “HUZZAH! How many points do I receive?”)

Luna was always taller then a normal mare pony, but still shorter then Celestia. (Just look at their height differences in “The Crystal Empire.”)
