Substantial spoilers for parts of the movie behind the spoiler tags, naturally:
 
So, originally – before the events of the movie – you have a city-state of hippogriffs living atop the island of Mount Aris, very far south of Equestria (as in so far south that they seem to be in the cold-temperate band of the southern hemisphere). Eventually, the Storm King rises and becomes a major threat, apparently attacking the hippogriffs at some point. Seeing no other way to ensure her people’s safety, their ruler – Queen Novo – takes a powerful magical pearl capable of changing the species of living beings and transforms herself and all he people into seaponies. They then seek shelter in a massive flooded cavern beneath Mount Aris, forming the underwater kingdom of Seaquestria. They are implied to have stayed in hiding like this for quite some time.
 
Anyway, the events of the movie eventuate, various things happen, and eventually the Storm King and his fleets are defeated and their threat is removed. This, combined with some… let’s say emotionally charged interactions between Novo and the main cast convince the Queen to turn her people back into hippogriffs and reclaim their mountaintop city.
 
Cue the events of Season Eight, which takes place just after the movie.

 
And that’s how Equestria was made!
 
(Or in a more synthesized version, she was a hippogriff, then a seapony, then a hippogriff again. It’s a bit of a complicated series of events.)
